SUMMARY:CompLifeSci event: Ensembl browser workshop
DESCRIPTION:Dr Astrid Gall\, Ensembl Outreach Officer\, European Molecular
Biology Laboratory - European Bioinformatics Institute (EMBL-EBI)\n\nOrgan
iser: EMBL-EBI\, CompLifeSci research programme and Biocity Turku\n\nCompL
 ifeSci course page: https://biocityturku.fi/research-programmes/computatio
 nal-and-molecular-methodologies-for-life-sciences-complifesci/courses-and-
 other-events/\n\nLink to registration: https://link.webropolsurveys.com/S/
 7D873F34AB7BC121\n\nSeating is limited to 30 participants.\n\nThe Ensembl
project (www.ensembl.org) provides a comprehensive and integrated source o
f annotation of mainly vertebrate genome sequences. This 1-day workshop of
fers participants the possibility of gaining hands-on experience in the us
e of the Ensembl genome browser but also provides them with the necessary
background information. Our sister project (www.ensemblgenomes.org) can al
so be covered if participants are working with bacteria\, plants\, fungi\,
protists or (invertebrate) metazoa.\nThe workshop is primarily targeted a
t wetlab researchers\, and we customise the course for species of interest
and to include total beginners of our browser as well as frequent users.\
n\nProgramme\n\nThe workshop consists of a series of modules\, listed belo
 w. All modules include a presentation and a demonstration of the tools\, f
ollowed by exercises. Participants are encouraged to bring problems/questi
ons about their research\, and we will try to tackle these during the work
shop.\n\n Introduction to Ensembl: origin\, goals and organisation of the
Ensembl project\n Genebuild: how are Ensembl gene and transcripts predic
tions made?\n Comparative genomics and proteomics: orthologues\, protein
families\, whole genome alignments and syntenic regions\n Variation: SNPs
  and other polymorphisms\, haplotypes\, linkage disequilibrium\, structura
l variants like CNVs\, the Variant Effect Predictor (VEP) tool\n Regulati
on: Sequences that may be involved in gene regulation\, and integration of
ENCODE data\n Data export with BioMart: retrieving genomic information u
sing a web interface (no programming required).\n\nThe workshop consists o
f the first three modules\, plus two other modules. The two additional mod
ules depend on what participants express an interest in when they register
.\n\nPrerequisites\nThe only prerequisite is a general knowledge of molecu
lar biology and genomics and a familiarity with web browsers.\n\nLearning
outcomes\nParticipants should be able to:\n\n view genomic regions and ma
nipulate the view to add features they are interested in\n explore inform
ation about genes\, their sequences and other data in bulk using BioMart\n
analyse genomic variants and associated phenotypes and their own variati
on data using the VEP\n view homologous genes and genomic regions\, funct
ional elements involved in gene regulation and their activity in different
cell types.\n\nThe workshop includes two coffee breaks and a lunch\, cour
tesy of the CompLifeSci research programme.\n\nFor more information\, plea
